I don't recall a specific bicycle parking area, but there are abundant motorcycle spots with convenient posts to which you can chain a cycle. And if you are coming from some distance, you may lose too much daylight to fully explore the Intramuros. When I visit, I typically come in the day before and spend a night at a cheap hotel (check the White Knight) so I have a full day to explore land photograph.
